Abstract
Nowadays, in routine diagnostic clinical setting, accurate and reliable species-level identification of the Mycobacterium avium complex (MAC) remains a problem for clinicians. Misidentification and misdiagnosis of MAC and other nontuberculous my co bacteria (NTM) as Mycobacterium tuberculosis often led to mistreatment protocol that then contributed to antimicrobial resistance. MAC species are identified as the most clinically significant among NTM group which then require improved diagnostic precision. Hence, this study aims to develop a reproducible bioinformatics workflow for screening MAC genomes and identifying species-specific diagnostic marker regions. Publicly available high-quality genomes were annotated and analyzed using a Roary-based pan-genome pipeline. Reference panels from other clinically relevant NTM groups were generated for cross-group comparison. Core gene sets for M avium subsp. avium, M intracellulare, and M chimaera were defined, followed by cross-species analyses to detect conserved and unique regions. Candidate markers were prioritized based on conservation, exclusivity, and primer design suitability besides silico specificity assessed across diverse databases. This framework portrays reliable marker discovery and future development of precise diagnostic assays.
